Can you please tell me how do I get Isolated viruses strains found year wise from 2000, 2001, 2002â€¦,2005.
I need that data for finding affectivity of vaccine.

Do you mean you are looking for the sequences of the viruses?

This website is a good source of sequences of different flu strains

Also the science buddies website has a project idea for looking at flu sequences

what i want to know is what were actual H1N1 strains found in the flu outbreak during the flu season yearly (2005- 2000 . this would help me to construct the tree and find most effective strain in that season.

Hav eyou looked at the link from the science buddies project that goes to the CDC? I think that might have what you are looking for.
Also try reading the Methods section of the project from last year that you posted.
