This is a fun activity! I think you should test your hypothesis and see if the guitar sounds different (better or worse?) with and without the pencils.
I have not done this activity myself but I'm curious! I play violin (another string instrument) and I think that the pencils may act like the bridge of a guitar (or violin) that help the vibrations from the plucked strings resonate through the body of the instrument (in this case the tissue box!).
